I tried making my own banner called logo.gif then uploaded it and made sure that that is what it said from "Preferences" in the admistratrative panel and it didn't work. What's the problem ?

The logo.gif entry in preferences has absolutely nothing to do with your theme logo.

For your theme logo just right click it and view the file properties and upload your own image to that location.
